Forum Upload File Issues

Hello,

I just tried to upgrade our forums but it wouldn't overwrite a whole host of files (at a guess a few hundred all over the place). CyberDuck just says failed and FileZilla says 'Could Not Start Transfer'. I also tried creating a test environment as suggested but that had trouble uploading some files too (but not the same ones as before) For now I've re-uploaded the old version and all is back as it was.

However I did notice something curious. Our forum is located in [site]/forum and that had trouble uploading. However I noticed that in the root FTP folder there was already an 'upload' folder and that had all the files in so I uploaded onto there and it was fine. However, the directory doesn't exist apparently so I can't access any of the files I have just uploaded.

Does anyone know:

a) Why it won't let me upload (and I do have sufficient privileges) to the site/forum folders
b) Whether there's some way of getting it to work from site/upload as the files are all there, but can't be accessed.

The first option is preferable, as obviously that's where everything exists at the moment.
