Suite Upgrade

I have Mkportal+vb3.8.6.

I want to put Suite and i read the help for upgrade, but i have only a simple question.

I disable all Plugin/Product i have to change config.php.
Now i want to delete all my old file and put only "clean" Suite without all plugin/prod, the question is:

If i want a clean suite version, is it ok if i delete all file or should I change something else?
