Forum 4.0.0 to 4.0.1 - Template Issues

Hello,

I've just updated our vBulletin suite from 4.0 to 4.0.1 and I'm now experiencing a number of template issues inside the forum. The upgrade script attempted to merge the new templates with the ones I had made changes to, but they failed, hence destroying the look of a number of elements on our site.

The main problems are relating to the quick reply box and the way quotes are displayed in posts.

Is this something that is happening across the board for all vBulletin 4 installations? Or am I a part of the minority? How should I go about fixing these issues?

Our URL is http://www.sixaxisgaming.com/forums/forum.php, so if you take around you will notice a few areas that look a bit out of place, especially the points I mentioned above.
