upgrade from 3.8.4 pl1

I got just got the (bad) news about a new patch which closes some bugs.

I can't find a thread about how to upgrade. I downloaded the pl2 completely* do i need to upload all those files and overwrite the existing ones?

I'll lose all my settings and template changes* right?
