repair/optimise database crashes machine..

Currently have a board where every time i run repair/optimise database, the server crashes. It's because when it is done, the /tmp folder, which is set at 2gig (i have recently imported around 3million posts - 400k topics!).

Is there any way that i can run this or similar from the command line, using any other partition (other than /tmp - /home for example, which has plenty of space!)???

The board now refuses to run,since it errors with (basically) the last scan was corrupt, and did not finish....
